This essay deals with the application of the systemic, dialogic and recursive cognitive principles of complexity in the study of agroecosystems. The objective is to examine possibilities of applying Edgar Morin's complex thinking to studies on agroecosystems to contribute to overcoming the limitations of conventional research formats and to support inter and transdisciplinary research. Conventional Cartesian thinking implied consequences such as the separation between agronomy and ecology and between man and nature, as well as research formats that are blind to the environment. Edgar Morin's thinking can contribute to the agroecological approach focusing in the disruptive and reducing vision generated by the dominant research paradigm. In order to discuss this potential, we verified the applicability of the systemic, dialogic and recursive cognitive principles of complexity in studies on agroecosystems. The essay shows that cognitive principles allow studies that are not blind to the environment, that incorporate human beings into nature, overcome the divorce between agronomy and ecology and support inter and transdisciplinary studies in agroecosystems.
